If you build the cabin well (not necessarily heavy, but with proper arrangement a good joinery), and fasten it to the chassis appropriately, it will more than replace the strength lost by cutting off the upper portion of the chassis frame.

If you intend to use the trailer as a utility, or fail to do the above, then the chassis may be compromised.

People have built all ways. Some cut the rails off, others leave the rails and build removable slide ins, and some even build with the side doors fit above the rails.

Look at the build threads, read through the chassis section, and check the Hall of Fame links to see other builds that are similar to what you have in mind. That will give you a good idea of what will work for you and what won't.
